"will we be marked down if we use premade supports on the very low sections of track?"

You should be, as premade supports are very unrealistic.

^Mine was at about zero g's before AHG, so it turned out perfect.

If the supports are unrealistic or not strong enough you will be marked down. And I haven't seen many occaisons where prefabs actually look realistic.
B&M hypers, in this case, have on the low sections usually the |\ shape and on the bottom of the drops the track is usually directly connected to the footer.

"Usually directly connected to the footer" - this is quite an assumption hyyyper.
This doesn't happen on Diamondback, Intimindator or Goliath SFOG; just to name a few.

^It happens on Diamondback, Behemoth, Apollo's Chariot, Raging Bull and Goliath as far as I can from pictures, so perhaps there are more.
But you are right, 'usually' is a big word. But it happens from time to time.

Trackwork 95% complete. A few banking issues to smooth out.

I'm 100% done with the trackwork and about 25% with the supportwork.
Go me!

^I really can't tell from just that. If the drop happens to be the first drop then the tube has to be very wide. If it's the final bunny hop, the prefab support might be thick enough.
If it looks as if the support can handle the strains of a train speeding trough, I don't see any reason to deduce points.

Since NL doesn't have the track to support connections (without doing a painful amount of 3ds), I just use prefab supports when the track is connected directly to the footer.

the footer is automatically placed, how do you not know that, you use prefabs...

I have my layout finished, but I still need to make some adjustments for smoothing, and I might have an e-stop problem.

My e-stop is fine, it's just the tunnel test I'm worried about.
